So, how do you guys deal with spam comments?
My instinct is to delete them. They clutter up the site and annoy people who really do want to make a legitimate content about a post.
I also tend to delete comments that are so badly written as to be incoherent (most of them tend to be spam anyway).
Any other thoughts on this?

definately one of the benefits of using one of the blog platforms, the spam protection. I get about 500 spam messages a day and 99.9% are caught with akismet. Maybe once a month or so one will slip by and I have to manually delete.

actually 500 is probably an understatement. I just emptied my spam folder about 3 hours ago and I see there is already another 154 spam comments in there.

I have a custom spam filter that does the trick.

I use Spam karma 2 plugin in my blog and will put a comment policy on my blog soon so I can delete or edit those comments that not really related to my blog.

Actually using common software like Wordpress is probably some part of the reason you get so much spam. Software with a larger installed base has a little more incentive to spam, since you can write a bot to hit thousands of sites with as much effort as it takes to write a program that hits one site.
edit: I use a relatively minor blogging platform (mephisto) and disable comments on posts older than 2 months. I think I've gotten one spam comment ever on that blog, which I can't say for more popular software like textpattern or wordpress where I got spam multiple times a day.
I'm not knocking wordpress, it's just the double-edged sword you have to take (good support/plugins vs more widespread security vulnerabilities) when using big platforms.

You're right, the more common a tool is, the more it will be exploited. But that is also why there are so many good anti-spam options available, so in the end it doesn't matter since if you receive a little spam or a lot, it will (most likely) be stopped. But, if there were a time when these plugins or other anti-spam measures became faulty and let the spam through, we'd have a big problem!

I use wordpress. I have this awesome plugin.
Akismet is my watch dog. And then I prune some more if needed, but usually all bad content gets caught ...

At all my sites comments have to be approved. So, the spam is canned and never reaches the shelf.
